In the TMPM369, multiple I/Os for the built-in functions are assigned to one port. Check whether the inputs and outputs of the functions to be used are overlapped. 
The functions which do not use the I/O ports (the interval timer mode or the real time clock of the timer) can operate regardless of the overlap.
